For high gain type stuff, I'd recommend you try out the Mesa 2x12s, or a Bogner 2x12. Mind you, I didn't think the Marshall 2x12s were too bad. Maybe hit up Ryan at Custom Audio Boutique? He has some really great gear, could probably recommend a really good 2x12.

Or you could do the Andreas Kisser thing and just shred the rhythm piece two octaves up

Suggest you try it before assuming anything. What happens with only the guitar plugged in? Do both channels then behave themselves? I have. Surely just plugging your guitar straight into the amp should answer that last question? If the amp works fine then it's your pedals, if not it's your guitar or amp. That would be the obvious answer, it seems. But with it only being a problem on a single channel? Surely if the pedals were affecting...
