As far as I know, anything you install on the Desktop side of things stay on the desktop side and you can only install Metro apps from the Metro App store, so they are pretty separate in my book

You don't turn it off, just click on the "Desktop" square and it will take your normal Windows desktop like OS. Sometimes I open something in the desktop side of things and it takes me to a metro app (mp3 the first time and PDF's) but you can change the default behaviour of that.
